While screws can be removed later on, the biggest problem that you'll run into is the consistency of the nails as they are driven into the wood. Some screws may be driven too far, while others may not be driven far enough. It is also possible to strip the heads of the screws if too much pressure is put on them. The advantage of using screws is that they can be removed when necessary. If you have a broken section of fencing material that needs to be replaced, it is going to be much easier to disassemble that portion of the fence by removing the screws. 

While either choice can be fine for your fence, it is worth asking your fencing contractor about what material they are using to build your fence.
